Seems that are the real culprit. See if you can make sure RSS is turned off on the network card when it boots.
It seems the autolinkdown affects the RSS setting too. There is a setting for RSS that causes the same issue.

As far as I can tell from the datasheet, the RTL8168 lacks the hardware required to support RSS: it has no support for multiple RX queues and no ability to direct interrupts to specific CPUs using MSI-X.

I've pushed another testing commit to the asusm87k branch, which will dump out all of the MAC registers immediately after initialisation.
